Bill C-9 hasn't been passed yet, and in all likelihood won't be without significant amendment. Both the left and the right (e.g. labour unions and churches) have legitimate concerns about this bill's implications for Canadians' fundamental rights--concerns not only about religious freedom, but also the right to peaceful assembly or the right to strike. The largest union in the country is the Canadian Union of Public Employees; I rather doubt the government is going to go to war with its entire bureaucracy.
